E-commerce Brands: When to Move From Shopify to Custom

When should a brand leave Shopify for a custom build? Clear signals, middle options like headless, typical costs and migration risks to plan for.

Move from Shopify to a custom build only when the platform blocks revenue you can measure: a product model it cannot represent, B2B or marketplace logic it cannot handle, or app and fee costs that exceed what custom software would cost to run. Most brands should extend Shopify or go headless first.

Shopify is very good at what most online stores need: catalogue, cart, checkout, payments, shipping and a large app ecosystem. Leaving it means rebuilding all of that and maintaining it forever. The question is whether what you gain is worth that permanent cost.

What are the real signs you have outgrown Shopify?

The signs are structural limits, not a slow theme or a missing feature an app could add. If your problem could be fixed with a better theme, a cleaner app stack or a developer for a month, you have not outgrown the platform.

Signals that genuinely point towards custom or headless:

  • Your product model does not fit. Complex configurators, made-to-measure items with many dependent options, bundles that change price by combination, or rental and subscription hybrids that apps handle awkwardly.
  • B2B and wholesale complexity. Customer-specific price lists, credit terms, approval workflows and quote-to-order processes beyond what your plan supports.
  • You are becoming a marketplace. Multiple sellers, split payouts, vendor dashboards and commission logic.
  • Your app stack has become a product of its own. Many paid apps overlapping, conflicting scripts, and nobody sure which one does what.
  • Integration needs outgrow the platform. Real-time sync with an ERP, warehouse system or custom pricing engine that strains API limits or needs logic in the checkout.
  • Checkout requirements. You need deep changes to checkout flow. Shopify has expanded checkout customisation through its extension frameworks, with the most flexibility on Shopify Plus, so confirm what is possible on your plan before concluding it cannot be done.

What will a rebuild not fix?

A new platform will not fix weak products, poor creative, slow follow-up or unclear pricing. Brands sometimes blame the platform for problems that live elsewhere.

One example from our own work: a clothing brand whose Meta ads we run generated 2,564 enquiries, counted as messaging conversations, at an average of ₹5.43 each. When that many buyers start in chat, the speed and quality of replies matters at least as much as what the storefront is built on. Before you spend on a rebuild, check where your sales actually start and stall.

What are the options between staying and rebuilding?

There are four paths, in rising order of cost and control. Most growing brands find their answer in the middle two.

PathWhat it meansTypical triggerMain trade-off
Optimise ShopifyBetter theme, fewer apps, cleaner data, faster pagesSlow site, messy app stackLimited by platform rules
Extend ShopifyCustom apps, functions and integrations built for your storeOne or two specific gapsStill inside Shopify's model
Headless ShopifyCustom front end (your own website code) using Shopify as the commerce engineNeed unique UX, content-heavy site, speed controlTwo systems to maintain; some apps stop working
Full custom buildYour own catalogue, cart, checkout, admin and integrationsMarketplace, complex B2B, unusual product modelHighest cost; you own everything, including bugs

"Headless" means separating the front end customers see from the back end that runs products, orders and payments. It gives design and performance freedom while keeping Shopify's checkout and admin. Our explainer on headless versus WordPress covers the same idea for content sites.

How do you decide, step by step?

Score the problem in money, then pick the cheapest path that solves it. A simple process:

  1. List the blockers. Write each one as a business problem: "we cannot offer trade pricing to 300 wholesale accounts" rather than "Shopify is limited".
  2. Estimate the cost of each blocker in lost sales, staff hours or app fees per year.
  3. Ask whether an app, a custom app or a plan upgrade solves it. Get a developer's view, not just a forum thread.
  4. Price the paths. Compare three-year costs: platform and app fees versus build cost plus maintenance.
  5. Check the dependency risk. Who will maintain a custom system in year three? An in-house team, an agency on retainer, or no one?
  6. Decide and phase. Even a full rebuild can launch in stages, starting with the part causing the most pain.

Our guide to custom software versus off-the-shelf SaaS gives a broader version of this framework.

What does each path typically cost?

Optimising and extending cost a fraction of a rebuild; a custom commerce platform is priced like any substantial software project. Ranges below are typical estimates in USD with India and Australia equivalents, and vary with scope.

PathTypical USDIndia (₹)Australia (AUD)Typical timeline
Shopify optimisation or new themeFocused projects from under $1k; most $2k–10kQuoted per scopeQuoted per scope1–4 weeks
Custom Shopify app or integration$6k–20k₹1.5–5 lakh$10k–30kA few weeks to a couple of months
Headless storefront on Shopify$15k–50k₹4–12 lakh$25k–80k8–16 weeks
Custom commerce platform$50k–150k₹12–35 lakh$80k–250k4–9 months
Multi-vendor marketplace$150k+₹35 lakh–₹1 crore+$250k+Ongoing phases

On top of the build, plan for maintenance of roughly 15–25% of the build cost per year, plus hosting, payment gateway fees and security work that Shopify currently handles for you. What are the risks of migrating away from Shopify?

The biggest risks are losing search traffic, losing data and underestimating ongoing maintenance. Each is manageable with planning.

  • SEO. Every old product, collection and blog URL needs a permanent (301) redirect to its new equivalent, and canonical tags must point at the right domain. We once found canonical tags on our own site pointing at an old domain, which quietly tells Google to credit the wrong address. Crawl the new site before launch and compare.
  • Data. Customers, orders, products, reviews, gift cards and subscriptions all need to move. Some, like saved payment methods, may not transfer and need a customer re-entry plan. Our guide to migrating to a new system without losing customer data covers the process.
  • Performance. A custom site can be much faster or much slower than Shopify. Set targets: compress images (WebP cut our own portfolio image weight from 1.66 MB to 456 KB), defer analytics, and test on mid-range phones.
  • Security and compliance. Payment handling, fraud checks and data protection laws such as GDPR and India's DPDP Act 2023 become your responsibility. Use a reputable payment gateway so card data never touches your servers.
  • Technical debt. Custom code needs ongoing care. Our explainer on what technical debt costs a business explains why skipping maintenance gets expensive.

Frequently asked questions

Is Shopify Plus a better step than going custom?

Often, yes. Plus adds more checkout flexibility, B2B features and automation. If your blockers fall within what Plus offers, it is usually cheaper and faster than building your own platform.

Will a custom store load faster than Shopify?

It can, because you control every script and image, but it is not automatic. Many Shopify stores are slow because of too many apps, which you can fix without leaving.

Can I keep Shopify for checkout and go custom for everything else?

Yes, that is broadly what headless Shopify does. Your custom front end handles browsing and content, while Shopify manages products, cart, checkout and orders.

How long does a full migration take?

A headless storefront typically takes 8–16 weeks. A full custom commerce platform commonly takes 4–9 months, plus a careful cutover with redirects and data checks.

When should a small brand definitely stay on Shopify?

When sales are growing, the main issues are marketing or operations, and the team has no budget for ongoing development. Shopify's managed infrastructure is worth a lot to a small team.
